چکیده

Gene order analysis aims at extracting phylogenetic information from the comparison of the order and orientation of the genes on the genomes of different species. This can be achieved by computing parsimonious rearrangement scenarios, i.e. to determine a sequence of rearrangements events that transforms one given gene order into another such that the sum of weights of the included rearrangement events is minimal. In this sequence only certain types of rearrangements, given by the rearrangement model, are admissible and weights are assigned with respect to the rearrangement type. The choice of a suitable rearrangement model and corresponding weights for the included rearrangement types is important for the meaningful reconstruction. So far the analysis of weighting schemes for gene order analysis has not been considered sufficiently. In this paper weighting schemes for gene order analysis are considered for two rearrangement models: 1) inversions, transpositions, and inverse transpositions; 2) inversions, block interchanges, and inverse transpositions. For both rearrangement models we determined properties of the weighting functions that exclude certain types of rearrangements from parsimonious rearrangement scenarios. 1998 ACM Subject Classification F.2.2 Nonnumerical Algorithms and Problems, J.3 Life and Medical Sciences

Exploring the Unexplored: Identifying Implicit and Indirect Descriptions of Biomedical Terminologies Based on Multifaceted Weighting Combinations

In order to achieve relevant scholarly information from the biomedical databases, researchers generally use technical terms as queries such as proteins, genes, diseases, and other biomedical descriptors. However, the technical terms have limits as query terms because there are so many indirect and conceptual expressions denoting them in scientific literatures. Combinatorial weighting schemes ar...

Rare variant analysis of blood pressure phenotypes in the Genetic Analysis Workshop 18 whole genome sequencing data using sequence kernel association test

Sequence kernel association test (SKAT) has become one of the most commonly used nonburden tests for analyzing rare variants. Performance of burden tests depends on the weighting of rare and common variants when collapsing them in a genomic region. Using the systolic and diastolic blood pressure phenotypes of 142 unrelated individuals in the Genetic Analysis Workshop 18 data, we investigated wh...

Improving Three-point Iterative Methods for Solving Nonlinear Equations

Abstract. In this article, we report on sixth-order and seventh-order iterative methods for solving nonlinear equations. In particular sixth-order derivative-based and derivative-free iterative families are constructed in such a way that they comprise a wide class of sixth-order methods which were developed in the past years. Weighting functions are introduced to enhance the algorithmic efficie...

Semi-parametric and Non-parametric Term Weighting for Information Retrieval

Most of the previous research on term weighting for information retrieval has focused on developing specialized parametric term weighting functions. Examples include TF.IDF vector-space formulations, BM25, and language modeling weighting. Each of these term weighting functions takes on a specific parametric form. While these weighting functions have proven to be highly effective, they impose st...

Applications of Different Weighting Schemes to Improve Pathway-Based Analysis

Conventionally, pathway-based analysis assumes that genes in a pathway equally contribute to a biological function, thus assigning uniform weight to genes. However, this assumption has been proved incorrect, and applying uniform weight in the pathway analysis may not be an appropriate approach for the tasks like molecular classification of diseases, as genes in a functional group may have diffe...
